They arrive in Bowser's Castle to defeat Mario as a challenge for him and they grew stronger. But Jr. Troopa arrives and defeats all four Koopas. Mario defeats Jr. Troopa and goes on to Peach's Castle.
The Koopa Bros. are in the parade during the credits, waving to the player standing atop the broken Bowser costume. A Bob-omb then explodes on all four of them.

Green Ninjakoopa - He wears a green headband mask. He gives the orders to the Koopa Troopas and tells them to guard the Bob-ombs.
Yellow Ninjakoopa - He wears a yellow headband mask. He lays booby traps all throughout the fortress to capture Mario.
